I am hosting a round robin tournament with 12 players with the whist scheduling.  Which is best way to determine a winner?  By points or by wins.  This has been a long debate in our office.

I don't think there is a best way.   If you use just wins, it is likely that you will end up with several players tied for first place. So at the very least you will have to use points to split ties.

I don't organise my own tournaments.  But from what I see, scoring varies widely from sport to sport, with many having a recognised scoring system.  If it is possible for a game to have no winner, then you can count 0 points for a loss, x points for a draw, and y points for win.  x and y can differ from sport to sport.
